Hi there! It looks like you’re trying to run a batch script. You actaully want to run the batch script outside of mothur. Probably like this from the command prompt (i think you’re on windows)…
% mothur.exe Mothur14
The % is the prompt and does not need to be retyped. If you are actually trying to run a slurm job (I see you using sbatch) then you need to do that outside of mothur, likely from the command prompt as well.
