When I was using the windows version mothur to run the catchall command, I got the error message:
“[mydirectory]\CatchAllcmdW.exe” is not recognized as an internal or external command, operable program or batch file.
[ERROR]: the catchall program did not run properly. Please check to make sure it is located in the same folder as your mothur executable.
I didn’t see any other executable file besides mothur in the windows executable files I downloaded.

The catchall command in mothur is a wrapper for the catchall program. You need to download the catchall program, http://www.northeastern.edu/catchall/index.html, and place the executable in the same location as the mothur executable.
