Can Mothur’s file formats work with EMperor? If not could that be a new feature? Or even better could EMperor be wrapped up with mothur to make awesome coordinate plots?
The title of the paper is:
EMPeror: a tool for visualizing high-throughput microbial community data
Currently it works with QIIME but a Mothur EMperor would be way more awesome.

It looks like they’ve basically reimplemented R. Far more likely is an R wrapper of mothur so that you could make greater use of the expansive R packages.
