Is there any way to use the heatmap.shared command with a logscale.
And a related question: Is there anyway to get the matrix values that are fed into the heatmap, so I can plot the heatmap myself using R or something?

I can add the log feature for heatmap.sim to our list of future improvements.
The values that go into heatmap.sim are actually just one minus the values generated from dist.shared. Those for heatmap.bin are from get.relabund
