Hello,
I am currently running the “lefse” command on different shared files. For two of them, I get the following error:
[ERROR]: Invalid arguments in routine GAMMP
After that, lefse finds no significantly discriminant features, but I am not sure if this is a real result or the effect of this error.
I can’t understand what’s the problem because both the shared files and design files look very similar to the others I successfully analysed.
Has anybody else experienced this? Do you have any advice on how to overcome the problem?

Could you send the shared files that are causing an issue to mothur.bugs@gmail.com so I can take a closer look?

I had to remove some samples from the shared files or other reasons, and now the lefse command is working fine. I still don’t understand what was happening there, but stupidly I did not keep the old shared files.
Thank you anyways, if it happens again I’ll do as you suggest.
