When I use chimera.uchime command as “mothur>chimera.uchime(fasta=stability.trim.contigs.good.unique.good.filter.unique.precluster.fasta,count=stability.trim.contigs.good.unique.good.filter.unique.precluster.count_table, dereplicate=t)”, the output file names are:stability.trim.contigs.good.unique.good.filter.unique.precluster.denovo.uchime.pick.count_table;
stability.trim.contigs.good.unique.good.filter.unique.precluster.denovo.uchime.chimeras;
stability.trim.contigs.good.unique.good.filter.unique.precluster.denovo.uchime.accnos.
In SOP, there are no denovo in file names. It is right? If not, how can I handle it?

In version 1.36.0 we added a method tag to the output files names of the chimera.uchime command. The SOP wiki page has not been updated to reflect this change. Mothur has a feature that you may find helpful when working with mothur’s long output filenames. The “current” option allows you to tell mothur you want to use the latest version of a certain file type.
mothur > chimera.uchime(fasta=stability.trim.contigs.good.unique.good.filter.unique.precluster.fasta,count=stability.trim.contigs.good.unique.good.filter.unique.precluster.count_table, dereplicate=t)
mothur > remove.seqs(fasta=current, accnos=current)
Using stability.trim.contigs.good.unique.good.filter.unique.precluster.fasta as input file for the fasta parameter.
Using stability.trim.contigs.good.unique.good.filter.unique.precluster.denovo.uchime.accnos as input file for the accnos parameter.
