I’m trying to analyse a set of sequences using MOTHUR and would like to use OTU analysing tools that are present in MOTHUR. The problem I’m coming up with is everything I want to do needs a list of my sequences first. How do I get this type of output that reads “filename.fn.list”?

You might start with http://www.mothur.org/wiki/454_SOP and see how far you get. You need to run cluster to assign sequences to OTUs (nb: fn is for furthest neighbor clustering and an is average neighbor and is preferred at this point).
