I’m running into the same problem Jana had back in March. When clustering using average method, mothur states “changing cutoff to 0” and stops processing. I found that by removing the cutoff parameter in the command statement allows cluster processing to proceed and finishes around 0.35. Fortunately, I have less than a thousand sequences.
