Is there a way I can have more info on how to use mercator to calculate the AMOVA and HOMOVA p-values? The only info I can find is in lab 3 on the mothur website. I was not able to find a reference for these 2 tests except for the 2008 ISME journal. Any help is greatly appreciated.

I’d encourage you to check out the citations in the ISMEJ paper. I discuss there how to carry out the hypothesis tests to insure that you aren’t inflating your Type I error rates.
