I saw several years ago a post that asked about phylo.diversity and whether it was the same as Faith’s PD - which Pat said it was. My question is similar - is phylo.diversity also the same as Watve and Gangal’s Dmean value that they published back in the day - Problems in measuring bacterial diversity and a possible solution - PubMed?
It looks like it tries to solve a similar problem, but with different approaches. Faith’s PD is the summation of the branch length for a tree with the sequences from a sample. It looks like Dmean is the average distance among the distance within a community.
