It’d be cool to have readline support (history accessible with up and down arrows, command and filename completion, etc)
If this is already available given a certain configuration option, I apologize for this interruption.

Readline support is already in mothur, :). All our binaries are built with it, with the exception of “64bit mothur for Linux without readline”. If you are building from source you need to set USEREADLINE ?= yes in the makefile.
