If using chimera.uchime withOUT the count_table will MOTHUR not use sequences in the data set as a reference for chimera checking?
You can run chimera.uchime with a names and group file to as well to achieve the self reference check. You can also run chimera.uchime with a known non-chimeric reference dataset like silva.gold.
