Comparing groups with different number of saples

Hello everyone, I would like to ask you: our data consists of 5 groups of mice, 6 mice in each group (a total of 30 mice), one control group and other groups fed by different supplements. Due to bad shipping, we lost a sample from one mouse. Would the results of Metastats or lefse be biased when comparing 6 samples agains 5 samples? Should I first merge samples from groups, do sub.sample and than compare? Or metastats/lfse works with relative abundance?

You should be fine with the unbalanced design.
