does anyone know whether it’s possible to set the taxlevel you want to cluster sequences into at the cluster command, as it happens with cluster.split?

Hi,
No you can’t - cluster doesn’t think about the taxonomy. The approach of cluster.split is to split at a taxonomic level while cluster uses the entire dataset without first splitting it.
