Hi, there is some discrepancy between pages.
This page http://mothur.org/wiki/Filter.seqs says :“By default vertical option is set to T, and any column that only contains gap characters (i.e. ‘-’ or ‘.’) is ignored.”
while the 454 SOP says: “The vertical=T option will remove any column that contains exclusively gaps”
