Difficulties with the 454 SOP

Hi,

I am trying to learn to use mothur by working with some data produced in 454. I have got an SFF file, and the forward/reverse primers and barcodes. I can go all the way through with the fasta generated, but if I try to use the commands with the flow file, it doesn’t work, with all the flow entries being thrown into the scrap file.

Have I done anything wrong?
