In literature, there was one suggestion of 16SpathDB.

I’m not familiar with that database, but it’s pretty impossible to classify 16S rRNA gene sequences to the species level, much less pathogenic versions. For example, some strains of E. coli are “medically important”, but you would never know that by their 16S rRNA gene. You would need to sequence specific genes or the entire genome to get that information.
