Whole genome analysis

Hi,

i’m a new mothur user, metagenomic intern.
I’ve started an intership in a lab and my boss told me to use mothur in order to analyze DNA sequences obtained by 454/pyrosequencing.
He doesn’t want me to look at 16S because it has already been done.
I have to study all the DNA that we’ve got, a nice 300Go stack of metagenomic data.
Kind of like the GOS project (link below)

The problem is that i only found tutorials for 16S analysis.

My question is: can I do this using mothur?

No, there isn’t much in mothur to do WGS at this point.
