Threshold command to cull non-target sequences

Hi everyone,

I think a useful option for the alignment function would be to cull sequences below a certain threshold match to the template alignment. I know it’s not smart to arbitrarily diminish your diversity, but we get a handful of non-target amplifications using taxon “specific” primers that I don’t want in my dataset. Having this option would save me the pain of filtering these out using BLAST or tree based analyses. It may be a decent way to make a first pass at filtering out chimeras as well.
