Since the relative abundance of otus does not follow a normal distribution, the median is a better description of the average value in each category (treatment, e.g.) than the mean. Biologically, it makes more sense.
However, in mothur, I have not seen median, only mean values. For example in metastats.
It looks quite basic, trivial, but that would be more than relevant to have it automatically (without calculating it from the shared file).
