# Sequence is not in count\_table after chimera checking

I’m trying to help someone use mothur on our uni server, she keeps running into sequence not in count table please correct after chimera checking but I haven’t been able to find the error. I had her use my batch file, thinking she was just mistyping the file names but she got the same error. I also had her try chimera.vsearch and chimera.uchime. Both have the same error at the same place. Can you help us find the issue?  
I’ve emailed the logfile to mothurbugs
