'eqname' is not in your name or count file, please correct.

After I did mothur > summary.seqs(fasta=current, count=current) , I got this message that I have written below. Why so? what is eqname ?

I think the problem is in the line…

summary.seqs(fasta=renamed.trim.contigs.good.unique.good.summary)

This is setting your current fasta value to renamed.trim.contigs.good.unique.good.summary, when it should be renamed.trim.contigs.good.unique.good.fasta. Then there are disastrous downstream problems.
