Hello ,Pschloss  
I was also troubled by generating the Principal Coodinate Analysis.And in the forum you mean that dist.shared will generate a phylip-formatted matrix for any of the beta-diversity measures. Could your kind of sharing me your C++ code to analyze PCA plots? Appreciate your help!
